Also from my experience with engine management system on ea falcon 6 motors, they use a map (manifold absolute pressure) sensor to measure air flow. With the new manifold, the computer might be getting a different reading to normal and temperature may have an effect. e.g - larger manifold = slower air speed but more air inside the manifold for the same map sensor reading = map sensor not reading the right volume of air flow = wrong air fuel ratio. The motor could be running lean. As engines heat up, they become more fuel efficient requiring a leaner air fuel ratio. If your motor is running lean when cold it wont run as well. More fuel is needed when cold. These are only thoughts. But something to think of.
